It seems like a solid story.A few plot points though:
was Anko able to read the Bishop's prayer book? Wouldn't it have been written in High Gothic?
said he only had three clips of ammo to use,why waste it on a wooden dummy? Wouldn't learning how to use kunai been for convenient?
turn over a number of buildings to complete strangers and have a woman of "questionable" loyalty work as the liaison for said strangers? They seem to be very relaxed about this.
Still a good story.

By the emporer it is glorious. You should totaly have Shikimaru act like Ciaphas Cain. Hell you could have Ino attempt to read Narutos mind for major laughs. Also on a serious note I am in possession of copy of Rouge Trader which has a multitude of info on psyker abilities, and missionary skills for brother Wolfe(You should give him a punisher cross like trigun)

Hm... Byakugan being considered a mutated branch of the Navigator Nobilitas? Yeah, I could see that. The Sharingan... Er, fire, time-space manipulation, copying stuff... It's got Tzeentch written all over it. Oh, and Summons? Now there's a controverse! They are loyal and obedient to humans, but hten it all boils down to; do summons live in the Materium or the Immaterium? The former; loyal xenos, go for it (under careful watch and guidance from the Ordo Xenos). The latter... Ordo Malleus, depending on the Inquisitor (Orthodox or Radical) they could be considered the latest and greatest weapon versus Daemons, or a curse to be purged with normal prejudice (that is to say, extreme to the point of Exterminatus).
