Damn, simply awesome!
But although I loved your story, there are a few things that disappointed me (though you probably already plan to address those issues in the sequel).
The first one is the lack of classic Batman and Wonder Woman villains. I realize you are mostly basing your story on the Nolan'verse, but you must admit that most of Batman's interesting (from a story-telling point-of-view) rogues are missing (even those from the early years of his career). I'm thinking of villains like Roland Daggett, Rupert Thorne, the Penguin, the Ventriloquist, the Riddler, Hugo Strange, Scarecrow, Deadshot, Killer Croc, Clayface and an entire gallery of others. Mr Freeze (the DCAU version) and Poison Ivy are especially interesting, because of their tragic pasts. I can imagine Diana becoming good friends with Dr Pamela Isley before she gets turned into a human-plant hybrid. Using Wonder Woman rogues, like Circe, can make Bruce look even more awesome (all the idiots who underestimate the Batman should remember that he is one of the Trinity: the three *best* superheroes of the World). And there are the villains that suit both Batman and Wonder Woman like Cheetah, Man-Bat and Copperhead (check this page: wiki/Splicing ) or Maxie Zeus, Gentleman Ghost, Maxwell Lord and Deathstroke.
Another issue is the absence of their respective supportive cast (although you already have most of Batman's covered). From Diana's end we have government agents King Faraday, Sarge Steel, Steve Trevor, Etta Candy and Tom Tresser (I can imagine some of them coming to Gotham to "recruit" our couple because they are not affiliated with the Justice League) and also Helena Sandsmark, one of Diana's best friends in Man's World (I always imagined her as a female version on Indiana Jones). From Bruce's end we are still missing the cops Harvey Bullock and Renee Montoya, Arkham's security guard Aaron Cash, government agents Amanda Waller and Rick Flag Jr, some of Batman's mentors/friends like Jason Blood (Etrigan), Ted Grant (Wildcat) and Giovanni Zatara (Zatanna's father) and Bruce's godmother Leslie Thompkins (and we haven't seen much of Lucius Fox). Then there are Batman's superhero allies like Jean-Paul Valley (Azrael), Deadman, Black Lightning, Metamorpho (although I prefer the DCAU version of the character), Dinah Lance aka Black Canary (who is a Gothamite and a common friend to both Bruce and Diana) and Zatanna. And you could also have Bruce's girlfriends from the comics like Selina Kyle, Sasha Bordeaux (Bruce's bodyguard), Vesper Fairchild, Silver St Cloud and Charlotte Rivers (who interrupted a Wayne Enterprises board meeting to (almost forcefully) have sex with Bruce in his office to convince him to date her) trying to woo Bruce away from Diana and the poor man being forced to explain over and over again that he is taken and that he loves his wife. You could also put Diana in the same situation with Steve Trevor, Tom Tresser and Hal Jordan (I hate this guy, John Stewart is a much better Green Lantern). Just for fun.
I kind of threw in a lot of suggestions, so just pick what you want ;)
