I love it and I see harry potter part ,but I would say giratina replaces rayquaza and you replace giratina with celebi or shaymin (its not a legendary but its,in my opinion, a semi-legendary) and ho-oh either replace entei or lugia. Also I'm pretty sure I saw some Naruto referencing (the "troublesome" and "hn"). I love it! So please continue

Anyways my guess for why suicune rescued May is maybe becouse her parents had captured suicune and so it's now loyal to May or something like that? It's just a guess

As to your A/N question, Team Aqua should be trying to change the past to take over the world, and May's the only one who can save the world, since she's the Harry Potter of this story making her the "Chosen One," and Suicune helps her because he knows that.
