I like your story but you have one big issue. your characters just do not talk like people.
Their relationship seems too mechanical. Just saying they love each other doesn't convince me that they do.
The way Superboy disrespected SuperWoman seems OOC. He'd insult but he's never call her a whore.

I liked it ...and YAY! CassiexConner LOVE! Sometimes the dialouge felt frozen but I get the feeling that's just your writing style. If it is, I can totally deal. KEEP ON!

Lois seems unnecessarily bitchy here. It's makes your ship look less mature.
Also the 95% DNA seems silly. They are alternate versions Kal-Ul (Ul not ll) should be identical to Clark. And even if it's just 95% he should still be considered a relative even if SB doesn't recognize him.
