Can I make a few arch suggestions for this story if it is okay with you?
Arc request 1. A Nine tails Ninja's Rebirth. In keeping true to his character Naruto needs to take Sonic's place before the Blue Blur get's axed by Mephilis so he can get the full Nine tails and Asura Chakra package with an extra Chaos Emerald super boost when he get's resurrected.(please do not bring him back with the Elise kiss scene as Naruto is currently a anthropomorphic fox) If you do that when Shadow, Silver, and Sonic get there super forms along with Naruto's new Chaos Emerald boost we got one hell of a fight against a Temporal Sun God baby!
Arc Request 2. Bonding with The New Buddies. After the Sonic 06 storyline I think Naruto needs to get to know his new posse and what way better than sharing stories about each of the gang's history and previous adventures and them getting to know Naruto and what events made him who he is. If I were you I would make this in a campfire setting and maybe include a mixture of both the comics back stories(Pre Super Genesis Wave buddy)and the games.
Arc Request 3. A lost Tribe and a Dark Brotherhood. After the Sonic 06 Storyline and the Campfire Story session I think that Naruto should hang around Angel Island and help Knuckles keep an eye on Angel Island and the Master Emerald when Sonic Chronicles happens so he can sound the alarm, gather more information, and help free the rest of the Nocturnus Clan of Echidna's when the truth get's out(and help Knuckles and Rouge to admit there feelings for each over and hookup or maybe do that for Knuckles and Shade?).
Arc Request 4. An Uchiha's Vengeance and Liberating a Homeland. We all know that if Naruto did not smack some sense into Sasuke at the Valley of The End he would have become a tyrant ruling The Elemental Lands. But Naruto was not their to stop him in this story so here is my idea. When Sasuke get's drunk on his powers of Indra, he starts his campaign by destroying Konoha, Murdering Kakashi, Sakura and Granny Tsunade with Sasuke also now using all the Nine tailed Beasts as his personal attack dogs on his campaign of terror and vengeance throughout the Elemental Lands. Naruto after saving the Nocturnus Clan finds a message from the Konoha Twelve via Kakashi's last Kamui and decides to permanently end the Uchiha Clan and free his home from the dark side of the Sage of Six Paths legacy, Indra's Legacy for good and becomes the new Sage of Six Paths.
