Well as for the minions they have always been under the village so therefore they will already within the sensing area when the village was put up because they were just really far underneath the village now as for the fox kits you could have Naruto ask the hokage to change the law that only those that will take care of them can keep them and those who tried to do harm will not be allowed to touch them and if they do they will be punished as for the girls just throw a big ass curveball and say that as they went through the portal the energy of the portal kind of blocked them from being sensed I don't know it's the best I can come up with for the girls but they could stay in the training area Naruto would just have to sneak a lot of food though

can't come up with idea for foxes and girls right away but as for barrier in most stories I read it can only detect unauthorized ppl entering and in some can also detect all ppl entering and leaving. the idea that barrier can detect whenever whoever is too op. Hyuga incident would become impossible in the way it happened, also tobi would have been detected stalking kakashi, visiting grave and murdering uchiha. if u still want to use barrier as it is in your story than control in some way at least 1 person responsible for the barrier/magic can hide from barrier detection/ break the barrier in the present or in the past (during fox attack for example) and as it was an uzumaki fuinjutsu other folks can't restore it completely or at all/ change barrier properties in your story/ naruto or one of his allies know sealing to help deal with it.
