jus binged this shit in like 4 days. i love it. wished naruto got the breathing style (mainly cuz idk what the other one is)

As a semi permanent DM.
Here is a general rule. Balance is not Fun.
There is a fine line, let your player have the power fantasy they want, but keep it at the very edge, at the very limit of crossing to OP territory. Pathfinder is fine, but forget fun.
Fun writing it? sure, and good for you.
Fun pushing the limit, not so much.
Biggest contrast is, DnD has a lot more hidden bullshit that is game breaking compared to Pathfinder.
There are of course, batshit things you can do in pathfinder. This is what the majority of my circle agree tho, Pathfinder is far more balanced so "want a serious try hard true min max generally pathfinder" power fantasy? "want to do OP shenanigans usually go DnD"
That is all moot tho since it is up to the DM at the end of things what can and what can not be done. In this case, you.
Here is what I would do.
Homebrew.
Stick to Pathfinder for classes, branch out to i dunno, white wolf publishing and their TTRPG for spells passive feats etc.
You aren't going purist route anyway, so you can implement other core mechanic from other TTRPG, like call of cthullu or the world of darkness series which has awesome mechanics.
You are for all intent and purposes, already in homebrew territory, with solo leveling shadow thingy and pathfinder now for classes. It is an big waste of opportunity to not include other TTRPG mechanics to finalize your "game system" for naruto.
#TL;DR: look into more TTRPG/RPG to expand the spells/feats/passive, making an add-on of sort for the main subclass system (pathfinder) kinda thing.
You can add proficiencies like 0/50 like some old school rpg which maxes at 50 or 100, usually and remove lvl 20 basic swordmanship.
Something like
proficiencies
lumbering - 26/50
- bonus to item yield 260%
- rare harvest drop rate 40% from lumbering
instead of
basic lumbering lvl 20 (max)
those are just example
you can completely ignore the profession/crafting thingies and instead you write them up as
-Arms mastery
-spear 0/50
-kunai 42/50
etc.
#TL;DR: expanding it even with classic proficiencies/adding lvl to certain skill is nice, make it clearer too for reader.
of course the question is, what is your end goal for the system?
a full fledged system?
or small ones, a.k.a litRPG genre
that should stop you from spiraling out and drive yourself into a corner by adding more shit that is not needed.
TL;DR
#finalize your homebrew, do it now instead of later if you want to expand more after you mess around with pathfinder. A lot of system has this surprise pikachu trap, wanting to add more and more, the itch, and that would lead to a massive convoluted system in a lot of cases. Finish your homebrew since you just added something new to the system, finalize it, stick with it.

If the pairing isn't defined, I can see 4 options. 1- Fu, for obvious reasons. 2- Ino, I'm biased, I think they're cute together, sue me. 3- Kurotsuchi, she could be fun to pair with Naruto. 4- Harem if you're into it, I don't mind. Anyways, I hope my subclass suggestions were helpful.

Rogue or Trickster obviously make the most sense for a ninja. Probably Trickster given it's Naruto, though I probably would like to see Rogue more.
