How about legitimizing Jon and giving him a new name? Of course, along with a strict restriction (for Catelyn and Hoster to fuck off): no inheritance from Wintelfell and becoming the Guardian of the North.
So Ned can set a condition: if Jon become a knight, he will receive a legalization and a new name (Home), but no lands in the North and no rights to Winterfell. In fact, he will simply have a name "Emiya", or whatever he chooses, but it's unlikely to be Stark. To get rid of the dull and offensive "Snow".

Interesting story and it definitely has some potential first things of note. Handling magic will be tricky a specific group of Maesters plotted the downfall of magic. Part of this was from them poisoning the dragons over the generations till they died out. So using magic openly would set them and the faith of seven against him. Reinforcement and his sympathizing he can get away with structural grasp can't be noticed unless maybe by other magic users. His tracing would be the real issue but it's not like it would be to necessary for maybe a long time.
On the matter of grasping Ice it would likely let him know what actually happened in the fight with Dayne but not the truth of his origin so much. As for the forging method the main component needed is the flames of a dragon which would have magic in it. Without dragons he can't physically forge Valyrian Steel.
On the matter of how much magic he can use there is one potential point to make. Shirou only had 27 circuits I believe but the quality wasn't that great due to atrophy. That occurred because he had gone so many years without activating them. However *Jon* has his activate years ahead of the past life so they wouldn't have atrophied. Meaning even if has the same number of circuits their quality will be higher.
On the matter of where he should go Dragonstone isn't that bad. Since he would want to explore it's likely he will find the dragon glass and the caves where the children of the forest hid. The sets up early information about the White walkers. Of course an advantage of him being with Stannis is if his heritage comes to light later. Being how he is Shirou would get along well with Shireen and wouldn't have any issue with the greyscale. Considering how much Stannis cares about her anybody that could look past that issue would be alright by him. And likely from teaching him and seeing what kind of person he is. It may not be to out of it for Stannis to support him in becoming king. Stannis is a man of duty for the most part Robert dieing without any true heirs and not having a successor named caused an issue. Yes he could become king through relation to his brother but that can be seen as chancy at best with Renly trying to muscle in and the Lannisters digging in to keep the throne. Through Jon it's a true born Royal blood, someone he had a hand in raising so knows well, due to parentage he could call on the North and even potentially Dorne. It also sets up a scenario where there wouldn't be any issue from the Targaryen's in Essos coming against them. It would be more likely if word reached them that he would find support. For that approach it wouldn't become known in some form till the war breaks out. But it does set up some interesting scenarios. He would likely have the support of Dorne, and the North through family relations. The Storm lands from Stannis since can see them getting along as well as potential support from Essos.
