No, there has never been any hint that the Moon Cell exists outside of the Extra Timeline.
The appearance of S.E.R.A.P.H. in FGO was due to one of those timelines intersecting FGO's timeline for a brief while.
The Moon Cell during the event was from one of the EXTRA timelines that detected Kiara's presence in the FGO timeline.
And 3 Fate/Grand Order Routes? Do you mean Fate/Stay Night instead? Also, this should be EMIYA from Fate/Stay Night route Heaven's Feel, not the one from FGO.

The earlier chapters with the VR game didn't show EMIYA using his Magecraft.

First, where did you get the idea that EMIYA was using any of his magecraft in the VR game? All he's been doing is using his thousands of years of experience/skill combined with the game inventory and class to combat his opponents.
Second, is there any evidence that he knows about the Atlas Institute and all of their magi tech?
Third, how are you so sure that a Moon Cell even exists within the Fate/stay Night timeline? The events of Fate/EX take place within its own timeline separate from the other series so it's unlikely the FSN timeline has its own Moon Cell.
Fourth, the events of Notes are non-canon to the main timeline. It exists within its own timeline, acting as an alternate timeline/future with the events having no part in the main series.
How would EMIYA know any of that stuff when he only chased after his dream during his life and, as a Counter Guardian, was only sent to clean humanity? You're making it sound as if he should know any of those when he doesn't...

Yes, I find it stupid that the MC can use his supernatural abilities in the VR game. I mean, how can the machine simulate what the MC is doing?. They are not in a super advanced alien quantum computer like the Moon Cell.
Yes, the SI/OC who calls himself Emiya is not a reliable narrator because he does not know things that we readers know about Nasu Lore.
For example, we know thanks to Ordeal Call 3 the OP
Technological novel that humanity can reach. Technological level that surpasses anything that was shown in the To Love Ru canon.
The MC is also unaware of the super advanced technology hidden in Atlas like the device that can simulate multiple timelines, the MC also does not know about the machine gods like the Olympians and the OP technology that they have, the MC knows nothing about the Moon Cell and the mysterious alien race that built it.
And let's not forget Notes, a timeline where humans developed the technology to kill Ultimate Ones. And let's not forget that a weakened Ultimate One like the ORT that appeared in FGO was able to blow up the planet (which is the maximum power level in To Love ru) and a 100% Ultimate One rapes anyone in To love ru.
