Logically, the monsters in Yu-Gi-Oh would win. They have actualy SOULS, as explained in the Japanese version, which, while not mentioned in the dub, makes perfect sense considering that they not only have emotions, but that Pegasus created hem and was shown to turn people's souls into cards.
Also, as Marik demonstrated, duel monsters regain their ture bodies when they enter the shadow realm. Yami can put himself and ash in the shadow realm any tinme he wants
Pokemon, on the other hand, are just animals, which are considered by many people to not have souls, which makes them inferior.
Not to mention, Winged Dragon of Ra's attack basically barbecued Joey from the inside, whereas Pokemon's STRONGEST ATTACKS are often shown to be far inferior to a pistol or a car crash.
And Charizard can't bite Yami's head off because Pokemon aren't powerful enough to kill

Ash could kick Yami's but because the Yu-gi-oh card monsters are only holograms. Charizard could just bite Yami's head off. I like Pokemon and Yu-gi-oh, but Pokemon should logically win this one. Sorry if this offends you, poke-hater.
