You need to work out your characterization of Danzo. Danzo has and forth between Naruto being vital to the future of Konoha, and Naruto being vital expendable. Since Danzo knows Naruto is the descendant of Minato as well as Tsunade, and has the Mokuton, Danzo would NEVER risk Naruto's life. He is too valuable, especially since his children could inherit the bloodline.
Having a clan of Mokuton users is such a phenomenally powerful prospect, that literally anyone, even a clan, is expendable compared to Naruto. It's more powerful than the Sharingans, or Byakugan, or any other bloodline. A single skilled user can suppress a Biju, which is the ace-in-the-hole other villages have. An entire clan? Biju would never be seen as a threat again. Not against Konoha anyway. No one would like very be able to threaten a village surrounded by trees that can be manipulated by a clan of Mokuton users.
Not only that, Danzo also knows Naruto is the Namikaze heir, which, as established in the beginning of your story, owns something like 50 percent of the businesses in Konoha. Naruto could also, potentially, have access to Minato's famed jutsus. An entire clan of teleporting, lightning God Mokuton users? Danzo would happily slit his throat at the chances of that happening.
Tsunade should know this as well, so she should have been able to see through Danzo's bluff. Because it has to have been a bluff as Danzo would never sell out Naruto like that. He knows he is far too valuable to the village. Which also makes him using Naruto as bait so suspect.
Naruto can't be both irreplaceable, and expendable at the same time. But you seem to be flip-flopping on how Danzo sees Naruto. When Sai questioned Danzo on the possibility of Naruto dying, Danzo responded as if Naruto dying, and losing the Mokuton, the Senju blood, the Namikaze blood, etcetera, was merely a minor misfortune and not a major loss like it really would be.
Every single village in the Shinobi nations is, without a doubt, terrified of Naruto, the Genin who best two Jinchuriki in a single day, and helped defeat Orochimaru, while also driving back a surprise invasion from two different Shinobi villages. In a few years time, Naruto will be unstoppable, and every village leader knows this. His mere existence makes Konoha safer, because people will be afraid of him.
Also, as an aside, can you please stop with Naruto being "challenged" by people who are so far beneath him it's not even funny? Kurotsuchi is no threat to Naruto, and there is no way for her to ever be a threat to him in direct combat. So her being able to fight him for so long is completely ridiculous. At this point, Naruto is strong enough that only other Jinchuriki, and people like the Akatsuki should be a threat. Everyone else isn't even a blip on bus radar.

An excellent story. It goes right up their with Naruto Hatake for stories about Naruto growing up with a family. While there is an awful lot of wasted words on characterization of side characters no one will ever care about, in all the plotting is top notch and the character interactions are believable and mostly fun to read. Damn shame the story was put down before a pay off to the build up.
